If the price per foot was about $389 then, which is arithmetic from the 2.2% rise, the typical home that sold was near 2,700 square feet. The typical size fell by about a fifth.
That is a change in the mix, not in value. A home's worth per foot of floor space did not drop, and by this measure it rose slightly. What dropped was the size of the homes that closed in the latest three months. A market in which large oceanfront and golf course houses sell less often, and smaller homes and condominiums sell more often, will show a median that falls even when every home holds its value.

Is $886,000 a sale price or a listing price?

If the listing median really were a sale median, the two companies would be almost $31,000 apart on the same homes. Read as an asking price, the two agree to within the usual discount.
The three year figure is the more telling one. A fall of 31.58% in the asking price over three years implies a median of about $1,295,000 in March 2023. The price per square foot over the same time fell only 0.94%. As in the Redfin data, a total that falls by nearly a third while the price per foot is flat means the homes being listed became much smaller.

Where are the 244 homes that no neighborhood row claims?
Realtor.com counts 316 homes for sale in Ponte Vedra Beach. Its table by neighborhood lists fifteen places. Sawgrass Country Club has 32, up 63.16% on the year. Sawgrass Players Club has 26, Sawgrass Beach Club eight, Plantation Oaks at Ponte Vedra three, and Marsh Harbor, Meditierra at Ponte Vedra and Palm Valley Harbour one each. The other eight rows, which include Old Ponte Vedra Beach, Old Ponte Vedra Estates, Old Ponte Vedra Lakefront, Old Ponte Vedra Marshside, The Grove and The Grove North, show none.
